German Conference on Bioinformatics 2021 https://gcb2021.de/ FAIR Computational Workflows Computational workflows capture precise descriptions of the steps and data dependencies needed to carry out computational data pipelines, analysis and simulations in many areas of Science, including the Life Sciences. The use of computational workflows to manage these multi-step computational processes has accelerated in the past few years driven by the need for scalable data processing, the exchange of processing know-how, and the desire for more reproducible (or at least transparent) and quality assured processing methods. The SARS-CoV-2 pandemic has significantly highlighted the value of workflows. This increased interest in workflows has been matched by the number of workflow management systems available to scientists (Galaxy, Snakemake, Nextflow and 270+ more) and the number of workflow services like registries and monitors. There is also recognition that workflows are first class, publishable Research Objects just as data are. They deserve their own FAIR (Findable, Accessible, Interoperable, Reusable) principles and services that cater for their dual roles as explicit method description and software method execution [1]. To promote long-term usability and uptake by the scientific community, workflows (as well as the tools that integrate them) should become FAIR+R(eproducible), and citable so that author’s credit is attributed fairly and accurately. The work on improving the FAIRness of workflows has already started and a whole ecosystem of tools, guidelines and best practices has been under development to reduce the time needed to adapt, reuse and extend existing scientific workflows. An example is the EOSC-Life Cluster of 13 European Biomedical Research Infrastructures which is developing a FAIR Workflow Collaboratory based on the ELIXIR Research Infrastructure for Life Science Data Tools ecosystem. While there are many tools for addressing different aspects of FAIR workflows, many challenges remain for describing, annotating, and exposing scientific workflows so that they can be found, understood and reused by other scientists. This keynote will explore the FAIR principles for computational workflows in the Life Science using the EOSC-Life Workflow Collaboratory as an example. Originally an OAI-PMH metadata application profile for open repositories in the UK, Rioxx version 2.0 has been widely adopted by repositories in the UK since 2016. Such support has enabled superior discovery potential for repository content owing to Rioxx’s evidenced harvesting and aggregation benefits. Emerging from a version 3.0 candidate release, Rioxx: The Research Output Metadata Schema has recently been finalized. Version 3.0 adopts a less UK centric approach to the schema and has introduced significant changes to the way in which research outputs are modelled and described. This includes superior capture of graph relations between other scholarly entities, harnessing greater use of persistent identifiers (PIDs), and reusing semantics from prominent vocabularies while retaining OAI-PMH as the principal data harvesting mechanism. Most notably, the schema borrows aspects of the Functional Requirements for Bibliographic Records (FRBR) conceptual entity–relationship model to understand relationships between scholarly entities, particularly group 1 entities pertaining to works and expressions. This, combined with better encoding of these relational associations within metadata, means Rioxx can make a useful contribution to the evolution of open scholarly graphs, including the burgeoning ‘PID graph’. This paper explores the modelling of research output expressions within repository metadata schema. Starting with consideration of the Scholarly Works Application Profile (SWAP) and using the recently finalized Rioxx v3.0 schema as case studies, we consider the need for, and the importance of, superior modelling of scholarly works, particularly within open repositories, and consider some of the social-technical impediments to delivering schema which are more adaptable, work agnostic, and PID-centric. We demonstrate how such repository metadata can greatly enrich the formal PID graph thereby potentially unlocking new areas of scientific study; but also enhance user discovery of related research entities, most notably of research publication expressions, datasets, software, projects, and grants. The paper will also explore areas where FRBR thinking needs reactivating within repository contexts. Despite its general acceptance elsewhere, even with its limitations understood, experience within open repositories suggests that a commensurate conceptual shift remains elusive in repository metadata thinking and practice. Yet libraries and content providers have worked for years to find common ground across stakeholder groups regarding metadata requirements. This breakout session will describe two new efforts to reach consensus: Metadata Profiles from the NAG Quality of Shelf Ready Metadata Project, and the NISO Recommended Practice on, E-Book Bibliographic Metadata Requirements. Both projects demonstrate the importance of developing a shared understanding between publishers, vendors and libraries regarding the creation and sharing of quality metadata so that it has value throughout the supply chain.

Theoretical predictions and observational data indicate a class of sub-Neptune exoplanets may have water-rich interiors covered by hydrogen-dominated atmospheres. Provided suitable climate conditions, such planets could host surface liquid oceans. Motivated by recent JWST observations of K2-18 b, we self-consistently model the photochemistry and potential detectability of biogenic sulfur gases in the atmospheres of temperate sub-Neptune waterworlds for the first time. On Earth today, organic sulfur compounds produced by marine biota are rapidly destroyed by photochemical processes before they can accumulate to significant levels. Domagal-Goldman et al. suggest that detectable biogenic sulfur signatures could emerge in Archean-like atmospheres with higher biological production or low UV flux. In this study, we explore biogenic sulfur across a wide range of biological fluxes and stellar UV environments. Critically, the main photochemical sinks are absent on the nightside of tidally locked planets. To address this, we further perform experiments with a 3D general circulation model and a 2D photochemical model (VULCAN 2D) to simulate the global distribution of biogenic gases to investigate their terminator concentrations as seen via transmission spectroscopy. Our models indicate that biogenic sulfur gases can rise to potentially detectable levels on hydrogen-rich water worlds, but only for enhanced global biosulfur flux (20 times modern Earth’s flux). We find that it is challenging to identify DMS at 3.4 μm where it strongly overlaps with CH4, whereas it is more plausible to detect DMS and companion byproducts, ethylene (C2H4) and ethane (C2H6), in the mid-infrared between 9 and 13 μm. Bollworms are among the most damaging pests in cotton cultivation, affecting the bolls where the cotton fibers are formed. There are several species of bollworms, each capable of causing significant yield loss and quality degradation if not effectively managed. It primarily damages the flowers and bolls of the cotton plant. Differentiating between the tobacco budworm and the cotton bollworm based on appearance can be challenging, but it is crucial for effective management. American Bollworm (Helicoverpa zea): Known in some regions as the corn earworm, it is similar in behavior to Helicoverpa armigera and poses a threat to a variety of crops, including cotton. The larvae attack the cotton bolls, leading to direct damage to the cotton lint and seeds. Management Strategies: Cultural Controls: Crop rotation, destruction of crop residues, and deep plowing can help break the pest’s life cycle. Timing of planting can also be adjusted to avoid peak pest infestation. Biological Controls: Natural enemies like Trichogramma wasps, which parasitize bollworm eggs, and predators such as lacewings and ladybugs can be encouraged. Bacillus thuringiensis (Bt) products can also be sprayed, which are particularly effective against young larvae. Chemical Controls: Insecticides may be required when infestation levels exceed economic thresholds. However, resistance management must be considered, alternating modes of action to avoid developing resistance. Genetic Approaches: Bt cotton, genetically modified to express Bacillus thuringiensis toxin, has been highly effective in controlling bollworms and has dramatically reduced the reliance on chemical insecticides. Monitoring and Scouting: Regular field scouting and using pheromone traps to monitor adult populations can help in timely and targeted application of control measures.
